Hi Jason - do you specifically need to show the Flash version? If not, forget about the FLV videos and only upload the MP4.
You can also upload anykind of file (Word, PowerPoint etc) via the Properties Panel > Media > Upload. Does this sort your question?
Finally, I'd love to see some of your LOs if they are going to be publicly available - do consider the Showcase area of the Xerte.org.uk website - we'd love to see examples of connectors used in Fire service training!

I have now mastered the audio hot spot connector!
I'm a bit confused how to upload both mp4 and flv videos, I have tried to choose 2 videos for the same hot spot but it defaults to one. I have tried to upload them in the same video file line but I can't see both of them there. Does that make sense?

Firstly .wav won't work it must be .mp3
Also for video to work via both Flash view and HTML5 view upload a .flv and .mp4 with identical names. Upload the .mp4 first then the .flv e.g. video1.mp4 followed by video1.flv
Regarding the sound issue I'm not sure if it's just the fact that linux servers are case sensitive or if the currnt code only looks for lower case .mp3 but your xml has the following: FileLocation + 'media/ZOOM0004.MP3' but when you download the file it's ZOOM0004.mp3
Try re-naming the file locally with a lowercase .mp3 and re-uploading. in fact it's good practice to keep everything lowercase anyway and avoid spaces and special characters etc. Works for me with your mp3 click the middle of the pic in this test http://mitchellmedia.co.uk/xot/play_74
