There is a logic to taking a position. You could ask why site is in the zip, but not one of the others?
So say with Drupal, if a plugin is popular it is subsumed into the core code and becomes part of the install
If all plugins go into the zip, that is perhaps neater, but the alternative is to build some sort of app store
