I don't know if this will help.

The forthcoming version of desktop Xerte includes, in the "pages" project
type support for repositioning the navigation buttons and for changing the
colour of the buttons. To achieve this I am assuming the kind of problems
you are experiencing would have been solved. So it might help to take a
look at the code that hangs off the entry frame in a new "pages" project.
