Yes, ultimately that's where it needs to be.
If I knew definitively what happened with resources.swf I would do a write-up.

e.g. if resources.swf is in the .rlo directory and you double-click that .rlo to start Xerte, doesn't that resources.swf get copied to the authoring dir?
(But unfortunately not the publishing directory, so you have to do that manually).
